You send in everything you suppose to pay *normally*.

Then argue about the added on fees. Show the evidences that you tried everything to let them deduct.  There is some chance. Above all, there was fault on their side as well. At least you can negotiate to reduce the fees.

An alternative is not to pay until you reach an agreement. Put it in writing to settle. But you'll need to act fast - as fees will be compounding quickly.
