Just my $0.02. Not entirely sure either.
It is a complementary statement for encouragement, but it's a little different from the more common "good job" or "way to go" etc. You typically say it to someone who stands up for their own interest, or does something brave, or simply gets lucky.
"I know there's a lot of work at quarter end in the office, but we've planned this family trip a long time ago, so I told my boss I'm going to take 2 week vacation."
"Good for you!"
"Hey guess what, I finally decided to dump Tom."
"Good for you! I told you he's an a$$hole."
