So far, I think you are doing very well there.  Even though you don't like your manager, but there is no conflict.  You don't need to like your manager.  As an employee, what is important is that you can work with your collegues, and you can learn things from the people and the job. 
I don't see reasons for you to have to leave the company.  If you get a good position in another department, why not.  At an area where there is not many good employer, not to burn the bridge is very important.   
In my opinion, both are good choices for you, and you should keep both open and pick the one that has better offer.
