What they did is reasonable, I think.

The application fee usually is not refundable. If you apply for a loan, and get rejected, the bank will keep the application fee.
In your case, the company offered you another apartment, and you refused it; the company asked you if they should force him out, you said no. Therefore, it mainly your own problem.
