I had a similar situation to yours. I filed two 485 forms in July 2007 since my first 485 application was missing (USPS wasn't able to track my express mail) and found later. I tried to withdraw the second one for myself and my wife.

My second one was withdraw appropriately(they send me mail said that it was rejected and only the first was effective).

But my wife's wasn't really withdrew appropriately. She actually still has two A numbers. We were very confused by this before. But The local officer told us is that, in USCIS, they put two applications together (consolidate is the word they used) into one folder. So whenever they opened my wife's file, they will see two applications. They told us that it is fine. My wife has been applying EAD, AP and got approval.

Regardless our complicated experience. I think that you should try to withdraw one of the application if possible.
