If your F1 income is less than $5000, which is allowed by the treaty. You can file as RA and file either 1040 or 1040A because your status is no longer F1. Use income on your W2 as the income for the year. Include your 1042-s in the final tax return and write the amount on the blank space next to the line 7 (salary) and write fellowship before the amount.
If your F1 income is more than $5000, you probably need to file as dual status, file both 1040 and 1040NR (not very sure) call IRS for a final clarification. They are very capable and nice.
