I think you are using IDE. As long as it works, why do you care it is master or slave?
The bottom line is that you should not have DVD and hard drive on one IDE cable! DVD runs at 33MBps max, IDE runs over 66 to 133MBps.
Boot.ini maybe changed ... but if it is not right, you can't start all together!
Typically, the Boot.ini file contains the following data:
[boot loader]
timeout=30
default=scsi(0)disk(0)rdisk(0)partition(1)\winnt
[operating systems]
scsi(0)disk(0)rdisk(0)partition(1)\winnt = "Windows NT" /NODEBUG C:\ = "Previous Operating System on C:\"
So change your rdisk(1) to rdisk(0)
