Otherwise, the leftover freon will be sucked out. Not sure if that'll damage the pump. Again, it will surely release the freon into the atomasphere. If you can make compressor run after engine is on, the A C compressor does exactly the role of an external vacuum pump, provided that the compressor still works. You'll be able to fill freon through the low pressure port without an external pump.
Don't use vacuum pump unless the AC has been fully discharged.
