Did she bring all the documents with her when she interviewed with the visa officer? I doubt she did not, otherwise, it would be OK because literally she might not stay in US illegally two years ago.
The documents include B2 extension application materials, the most important thing is receival letter from INS that shall be dated before her I-94 expiration date; the denial letter; and the proof of departure within 10 days after the receival of denial letter, such as the stub of her returning airline ticket.
Did she really leave US within 10 days? If yes, you can ask your mom to re-apply visa and surely bring the documents I mentioned above next time.
Furthermore, as long as she have not stayed in US illegally, you can apply green card for her for sure after you become a citizen. Otherwise, there will be a big problem for sure too.
