One of my classmate transfer from J1 scholar to J1 student. But he didn't have a waiver, so can't change his status without leaving the U.S. So he went to Mexico for the new visa stamp and after he came back, he was J1 student. He is working on his J1 waiver right now. Just submit all J1 forms when applyfing in DOS. No problem at all. Good luck.
