You got your extension after DOS approval of your waiver, that means your J1 waiver doesn't cover the period of this extension. In other word, you will be in a "second" J1 if extension starts. Good thing is your current J1 which has been waivered will end in July, just ask your employer to start your H1b application by premier process and void your new J1 extesion. Your H1b should start at the the next day of your current J1 expiration date. You will be safe if everything goes smoothly.
