1. Turn in the Application fee when you send your application package.
2. Turn in right of permanent residence fee when you response the 2nd letter, usually send it together with FBI clearance letter and Medical Exam (doctor will mail medical for you)
If you want, you can wait until you are asked to turn in the right of permanent residence fee. However, the procession may take a little bit longer.
