After they filed the I-539 application for extension before their I-94 expired, their stay for the three months was legal during the case pending. Because they left US during the case pending, they did not have status problem. So, no matter whether their extension application was approved or denied after they left, it will not affect their upcoming visa application.  Just do what I suggested in previous responses.
