1. your wife should not have a problem to enter under F1 again since she has got F1 visa.

2. it should not be a problem to file I-485 soon after she comes back. She enteres as F-1 this time is not her first time of F-1 entry. Plus she is not the principal applicant for I-485 anyway. You can file whenever you want. It should not be an issue about filing as soon as her entry as F1.

3. after you file I-485 together with AP and EAD, your wife's status will become "AOS" - I-485 pending applicant. She can stay in the U.S. till green card is approved. She can legally be employed under EAD and can travel overseas and enter with AP.
