How to you get the lottery? Does the company who sponsored the pending H-1 help you to won the lottery? If yes, you need to wait for the pending H-1 petition get approved, and then ask the new employer to file an H-1 transfer petiton for you (had better use Premium Processing also). You do not need to work for the employer who sponsored the pending H-1 peition because your status is H-1b already (work for Non-profit organization).
