Based on your information, you do not have Green Card yet, so you will have to fill out a new I94 anyway. Usually you have to turn in your I94 when you check in for the airplane before leaving USA. For now, you could still turn it in to the officer in the USA custom.
I think both of you have to use AP. I94 is not a visa, so you could not use it to enter USA.
Everything should be ok.
