No matter what kind of connection (by ship, by air, by car) you will make, you will be asked to show the valid visas for Canada and US (In your case, you have US AP and Canadian GC?)
I remembered my documentations (US AP and Canadian multi entry visa at that time) were carefully checked prior to be on board of the cruise ship at Alaska. Very long waiting line. They started check-in at 12:00pm and closed at 7pm. In addition, at each port at Canadian territory, you will be checked again if you will leave the ship.
