Try my best to answer:

Q1: Yes, you should get a ITIN number for your wife. Fill out a W-7 form and treat her as your dependent. See you second question.

Q2: No, since 2007 is your 6th year in US. By default, you are resident alien in 2007, no matter you are F-1,opt. Your wife status is based on you. Even she is only here for three years, she is still considered as resident alien.

Q3: Yes, you can still get that $5000 treaty. Go to IRS.Gov and download pub 519, resident alien and non-resident alien. I wrote a long post here before about this question.

Q4:W-2 Box1 is always the number to use. Whether you should pay social security tax and medicare during OPT is a little debatable. Read Pub. 519 in details. If you are OPT and you are in US for less than 5 years, you should not pay them. But you are more than 5 years and you are resident alien, you should pay.

Q5 and Q6 don't know.

Q7: yes. fill it at the second line as taxable interest.

Q8 and Q9: don't know.
