It is not very necessary. Many institutions do not allow their employee to provide reference officially, but they can do it personally. For example, reference letters from NIH are always in plain paper without letter heads, except those who do not their rules, but very strong. Some considerate ones would indicate that my employer does not allow me to provide... ..., but I will make a personal comment on ... ....
