as long as your i-485 application is employment based, and the accumulated out-of-status days is less than 180 days, your wife's application should be fine because of 245(k).

Some IOs may have made wrong decision without considering 245(k), if that's the case, you can appeal after the denial, but make sure your wife hasn't been out of status for more than 180 days first.
