Don't worry too much.

I've been involved in such circumstance before, but I renewed the I94 before it got expired. Just go to your local INS office, and describe your special case to the staff. Do mention that it was not your fault to miss the deadline to renew your I94, otherwise they might ask you to mail the renewal application with additional charge which is not subject to your case. Or worsely, they might behave unhelpful by saying that your I94 has expired, blah, blah, blah.

My experience was that I kept complaining to them for the big trouble made by the official at border, and then they let me go to another office where there was few people, and on that right day, an official changed my I94, and apologized to me.
