You can try another port, if they ask you whether you were rejected to enter US before, you need to tell them truth. But you could still explain that you have valid I-94, and you enter US within 30 days after visiting Canada, and tell them the related law. DO NOT expect every officer knows that. I had similar case like you. But I explained them this law. The officer went to check with his supervisor, then let me go.
Worse case, if you are still rejected for 2nd try, come back to Canada to get a new H1B visa. You can even get visa appointment for next day online (www.nvars.com) according to my experience. But you need a written employment verification letter from you company. Also you need to print out most recent pay stub. All of this can be ready in one week.
BTW, try kingston & watertown port. Not too many people go to that port.
