I feel bad if I made you more confused. I did not say that your H1 will likely be denied due to the B2 application. Your H1 will be approved but likely without a new I-94. So you have to leave and comeback on a H1 visa to change your status to H1. The result is similar even without the B2 application. The effect of a B2 denial is similar to that you never file the B2 application. However based on what you described later, even your B2 is approved, you may still need to leave and come back on a H1 visa to change to H1 status. The officer who will work on your H1 application may have no knowleage about your B2 application. It appears to me that you did not notify the CIS service center where your H1B is pending about your B2 application.
