Did you let your international office advisor know the I-485 filing at the time they extended your I-20? Because they should follow the desinated school officer guidelines and just let you be AOS when I-20 expired.
Anyway it's hard to say now. Company can file H1, but it depends on whether the USCIS officer on your case is capable of finding out the dates discrepansy on the I-20 and on I-485 filing.
