You can prorate this benefit. 9/12*5000 = the amount you can deducted from your income but do not forget to write down the tax treaty article number on your form 1040.
If you submited 485 already, I would suggest you file your tax return as resident alien. Or you may file as dual status. Check the related tax return publication on dual status.
