your background are much stronger than me, the problem is your petition letter. You did not state or argue enough of your qualification, especially, according to the RFE,probably did not manage your application match to the requirements.
solution:
1. get more letter if you can
2. answer their questions one by one with support documents, it is a kind of making your petition stronger
