I guess you have to do it, the Canadian Embassy will know it and let you do it before approving your case. That is exactly what happened to me.

I first took fingerprints in local police office then went to Japanese Cousulate in Atlanta to have it done. You need first to find out which Japanese Cousulate is in charge of this depending on where you are living in the US then call them to set an appointment.
