The cover letter means nothing, carries no weight at all. The DOL has a copy of the job posting which is not usually attached to the approved LC. I assume your LC was filed as traditional or RIR using the old Form ETA 750, not under PERM.
Under either system traditional or PERM, the employer's minimum education requirement controls. Remember the objective of a LC is find a US worker who has met the minimum rquirement and is willing to accept the job offer. The LC is not the process to find out who is better qualified for the job.
Again as I said earlier you may be able to get away with EB 2 if the CIS overlooks the alternative requirement and .......
