Sometimes when speaking however when we don’t have time to think we will say “Are you not...” it’s just not as common.

It is natural but it would be better to just say, "No, I am" because the question is suggesting "Are you NOT a student" so it would be a little strange to reply with "Yes." So instead maybe reply with "No, I am (a student)". Hope this helps!

@PatriciaMaher Is it possible to answer "No, I am"? I hear that 'Yes' goes with 'I am' and 'No' with 'I'm not'.

It’s more natural to say
“Are you a student?”
“You’re a student, right?”
“You’re a student, aren’t you?”
Either way, it’s natural for the student to say “Yes I am!” For all of those questions.
