No problem at all. You are entitled to empty your email account.

Most of companies would have told you that you should clear your email account during your employment, old emails like 2-3 month shall be deleted.
BTW, try to do face-face or via phone. Remember, when using email, write it in such a way that it shall be viewed by everyone in the company.
