In I-130, as for 22, I am applying GC for my mom in USA, is it right to fill it out with New York, NY;

-Not in New York, you need to ckeck I-485 instructions to see where your mother need to file the I-485 and put the USCIS office there (e.g. TSC, NSC, Chicago, etc.).

And I am applying GC for my dad from Beijing, is it right to fill it out with Beijing, China?

-Not in beijing, but in the US Consulate in Guangzhou (all the immigration visa is issued in Guangzhou).

As for Section D - 1, should I answer it Yes?

-Correct if you send these two I-130 in one packet.

 Should I put both my dad and my mom's applications in the same evelop or seperate ones?

-Either way is OK.
