if your company has this policy (take an unpaid leave due to your personal reasons.) and this policy applies to all H1b or Non-H1b workers, then it will not affact your visa status.

I once took an unpaid leave for 3 month and got a H1b visa stamp, and the pay stubs I showed to visa officer was like 3 month ago. but I did have a letter from company says I took 3 month unpaid leave due to my personal reasons.
