The STEM 17 months extention is not filed by 公司 but the school and you.
I think it will not be a big problem (at the time of I-485 adjudication about keeping legal status) if new H1 approval comes with an I-94. Or if you want to be prudent, pay $1000 for PPS to get H1 approval now.
