Definitely clear this matter with them before start, because your company is the petioner for your H1B, not yourself. That means, your company apply for H1B, not you. You may pay all the fees to your company, though, if your company doesn't want to pay. So, you MUST get your company's sponsorship to submit H1B application, no matter where, inside or outside US.
