It is Engine performance problem. Most likely, when engine reaches temperature, get into closed loop situation, the symptom showed up.  In closed loop situation, the EGR system will be cycling, the EVAP solenoid will be cycling, and ECM will actively control the igition timing (advanced or retarded).  So, it could be anything of those three.
